The South African side came into the game with an advantage, after their 2-0 victory over the Zebras in Francistown last week.
Stuart Baxter’s side got of to a bright start and opened the scoring in the 13th minute when Moon latched on to a ball from Sipho Mbule before finding the net.
Bafana nearly doubled their lead a few minutes later when Moon was once again through on goal, but Masule did well to deny the striker.
Meanwhile, the Zebras struggled to capitalise on their chances in the final third as they failed to trouble Bafana shot-stopper Boalefa Pule.
The home side went into the half-time interval with a one-goal lead over the Zebras.
The visiting side came out with more purpose in the second half as they started seeing more possession of the ball in the middle of the park.
Bafana suffered a blow in the 75th minute after Mothobi Mvala was forced off the field through injury and had to be replaced by Sandile Mthethwa.
Botswana pressed forward in search of an equalising goal in the final third, but failed to break down the South African defence, as Baxter’s side progress to the next round following their 3-0 aggregate win over Botswana.
