Following the introduction of substitute Tshegofatso Mabasa, who came on to replace Sepana Letsoalo, the Orlando Pirates striker wasted no time in levelling the game with a low shot from outside the box to make it 1-1 in the 77th minute.
Bafana completed their come two minutes before stoppage time when Mabasa completed his brace with a neat finish to slot the ball past goalkeeper Mathabela Sandanezwe.
South Africa held on until the final whistle to snatch all three points and book their place in the semi-final of the competitions.
